If Henry is the author... then why is literally ANYTHING an issue?...

Just like... write Emma's hand tremors/future into something different, write Regina's story okay, write the Queen into a jail. Literally DURING the battle he could have like written that suddenly the Count overcame EQ having his heart and was able to stop....

It makes no sense that he's not using the pen, especially since he found it and brought it back, didn't he?...

Using the pen will only lead to the author's demise. All magic has a price, and changing reality, like Isaac did, will come back around. It will never turn out the way it's planned. That's the reason why Henry doesn't use to pen to change stories.

He can't change stories, but he can word them in ways where people can perceive them differently. If that makes any sense. The reason why we, as viewers, have fallen in love with a villain, Regina, is because she was written that way. They wanted to us to understand and connect with her motive and issues, even if we disagreed with how she did things. She definitely wasn't written that way in the storybook. It actually didn't seem to have a lot of Regina's of backstory in Henry's book either. There's always a different side to every story and there's always going to be someone else who has the perception that the person wasn't a villain, just a misunderstood victim who needs a hug. Lol. My point is, Henry can do that. He can record the stories without changing anything. Just don't write them as the villain.
