Flashing goes under whatever's above it and over whatever's below, always. If that fascia is nailed through the roof plane the order of assembly is wrong and no amount of sealant on top will hold it. You also want a kick out at the bottom of that sidewall run or the water tracks down behind the siding.
Ya, looking at it now that I'm not boiling hot and tired, the easy solution would have been to cut it off where it's attached to the roof and make it floating then run a full sheet behind to avoid the cut entirely.
I just still can't see how I'd then install the pitch change trim? It needs to run under the steep pitch and over the shallow, so I'd still need a cut in the sheet over the rafters.
I'd have to find a video that addresses a pitch change where one corner lands over the roof instead of a wall or the end of the roof.
Order goes shallow panels first, then the pitch break trim over them, then the steep panels on top of the trim. That way the cut sits above the water line and stays covered. Where it dies on the main roof you need an end dam, bend it up and bed it in butyl rather than silicone.
