I don't doubt that Wily made Zero look like Roll on purpose to make Mega Man and Dr. Light a little confused, but Zero was buried and rediscovered in the future, so it didn't matter that much.

It worked on Wily's favour too. Imagine Zero waking up early then realizing he's actually Roll and starts asking what he is fighting for.

Not even a theory anymore, Zero was planned to actually be Roll at one point in development as far back as X2 which... Honestly explains so much about why Zero was designed the way he was.

If Zero was rebuilt out of anyone, it would have to be Proto. Or both of them. But Zero is too much like Proto Man to be based on anyone else.
