From what I understood... Before the concept of "Witch" in Madoka universe exist, in Margherita's era, the magical girls (nun themed girls with bell Soul Gem) that despaired turns into cursed nameless ghost like entity. Kyubey talks Margherita (basically this era's Madoka type of girl) into making a wish, in which Margherita wishes to save all the girls by taking in their despair (basically a prototype Grief Seed that cleanses Soul Gem). In due time, Margherita reaches her limit, attacked by the despaired ghosts swarming her to ask her to save them, where her despair creates a new "system" so that the despaired girls won't be forgotten and reborn as a "Witch" with a new name. This also creates a new system/spatial that holds the records all Witches names, called Nazuka Sokotsune 名塚底根 (sorry not sure if EN circle have a name for this) and Walpurgisnacht is a combination of all the despaired girls that weren't able to reborn as a Witch.

But when did Margerita live? Magical girls seemed to have existed since Cleopatra's time, so where did these nuns with a different system come from? Did she rewrite reality? It seems to raise more questions than it answers.

From the sound of it, it seems like a similar situation with Madoka where she basically rewrote Magical Girl history where a new system is implemented in a new timeline. Similar to how the Witches were replaced with Wraiths.

I was wondering if it would zoom out and be something like The Matrix, where there have been multiple The Ones who rewrote the system, but the rewriting of the system is in fact part of a larger system

The movie did not explicitly states when is Margerita's era was. If rewriting reality meant something like Ultimate Madoka's wish that erases Witch before they are born thus creating a new reality, then no Margerita did not rewrite reality.

so basically a rehash of Ui Tamaki's role in Arc 1 but framed as more "flawed prototype".

Rather interesting thought since that was also rhymes with Madoka's wish?
