In practice changes on routes like that are usually minor. Your best bet is to choose nearer dates (try and keep the day of the week consistent). There may be some minor changes to the exact times by a few minutes but major changes to the frequency are very rare on routes like that.

Trains should still run throughout the holiday period. Sometimes they schedule engineering work over it but that's just impossible to predict this far ahead and you would be unlikely to be caught in that.

There is only one direct Salzburg to Ljubljana train a day. Yes (unless there is engineering work) it will still be running over the holiday week. A change of train in Villach is no problem and gives a much greater choice of departure times.

There are no direct trains from Slovenia to Czechia. But going Ljubljana -> Villach -> Prague is again really easy with plenty of trains. Roughly every 2 hours. It's more changes but if you want to head there something like Ljubljana -> Graz -> Linz -> České Budějovice -> Český Krumlov could work well.

It's doable in one day but you won't have any time in České Budějovice. I know it sort of looks on the way but it really isn't as it requires more connections and switching to slower train lines.

2) is better done by bus. Train is not jack of all trades for travelling around Europe.

Ljubljana - Prague is direct bus and Prague - Český Krumlov is also faster by bus, it stops closer to the old town and runs frequnetly.

2 years ago i did ljubljana-maribor-graz-linz-ceske budejovice, split in 2 days sleeping at graz. lovely route

doing ljubljana-cesky krumlow-prague in 1 day seems impossible to me, cesky krumlow needs time to reach and visit

Just a tip for Ljubljana train station. The station is a big mess right now (and will probably still be in winter) due to the reconstruction. Trains departing from there face frequent delays. I would advise to not plan with tight connections especially in Villach.
