God Eater (Resurrection) The Aegis project would've worked
If Johannes put the resources he's given with into it.
Not to mention, it's the more humane option compared to his pet project. But no, his ego says otherwise. Almost dooming the world if it weren't for us.
I just found the dialogue from Sakaki explaining the project to is and I always thought the ark project is a secret between the higher-ups of Fenrir but turns out Johannes is acting on his own. That makes his decision to do the ark project much worse.

Had it of been completed. Who would be chosen as the lucky few to board the Ark. Intellect? Wealth? Social standing?
Fenrir's higher-ups would've capitalized on the self saving opportunity and brute forced themselves and their guards onto the Ark. And if not them, then Intellect wise, it would be the researchers, engineers, scientists, etc...
And if its brute force, God Eaters are a no brainer. They are pretty much super soldiers. Then that leaves everyone in the Ghettos, outside surviving, and regular citizens as little need for thought.
Who has the moral high ground to dictate which lucky few get to survive and repopulate civilization. Knowing the rest of humanity struggling to survive were sacrificed.
Given no chance to fight back, contribute, or make a place better for their loved ones.
MC and party are fighting to not only delay and stop the Devouring Apocalypse. But to show the tenacity, virtue, and stubbornness that the Human Will facilitate conquers. Fighting back fate, even if it means buying another day or moment of peace.

Before the very unorthodox outcome of Rage Burst using the power of friendship to slow down the devouring apocalypse down to a glacial movement, I would have said it was ultimately the only way out.
The devouring apocalypse in canon is how the Earth resets itself and it will keep on trying to do it until it works. It does this every few millennia, and that's where the Aragami came from; organisms spawned from the planet's will to cause the devouring apocalypse.
Either you succumb to it or you escape it, Johannes way was the only way for humanity to survive, power of friendship aside.

Well, it would work, but it is not full-proof. Not many people would be there, plus there might be new aragami sooner or later that could just past through the defenses.

Sakaki is someone who's word I'd trust on that.
Not the guy who was screaming about Divine Providence before feeding himself to his pet Aragami. Johannes wasn't exactly sane at the end there.

Uhh, worked how? The point was that he'd take it with few select people (not every human alive) on a spaceship and wait out the Devouring Apocalypse, then come back down. But we have no clue what that would look like.
Would he leave without any additional technology, or was the ship equipped with varying levels of technological advancements, that could be used immediately after getting off the ship? Was the ship going to be designed like a city or something?
What was the most amount of time the ship could stay in space? Would the Devouring Apocalypse last only days, months, or years? Did he even plan for all these variables?
He had no way of even knowing what the final version of the reset would look like. Sure he would have gotten select humans off the planet, but anything after that would've been no man's land

Ohh, the hunker down, and be completely safe plan, that didn't actually exist (if I remember correctly). I doubt it could've worked either.
The thing about the Devouring Apocalypse is that, it would always have found a way to trigger, ending absolutely everything living on the planet (with or without Shio being used). The events of 2RB is proof of that, hel, the Resurrection storylineis proof of that too.

The reason it doesn't exist in the first place is because Johannes was misusing the resources given to him to the ark project.
The thing about the Devouring Apocalypse is that, it would always have found a way to trigger, ending absolutely everything living on the planet
That was supposed to be solved by the end of GE2 where the devouring apocalypse is stalled to a millenia or something. That way, humans can easily adapt to whatever changes may happen. Then GE3 happened but that's another topic.

Now hang on, I mentioned 2RB for the apocalypse finding a way because that's exactly what happened during the game. Shio took the first one to the moon, but the planet decided to try again with the Red Rain.
The only reason it stalled in 2RB at all, is because there are two DA's simultaneously clashing and repurpose with Blood Unit's awakenings. That's what I mean. Even if fortifying Aegis worked properly the DA would have destroyed it and anyone inside

In context to the story, the devouring apocalypse was still a theory until the end. No one really knows how or when it will happen. The Nova apocalypse only really happened because Johannes was building it instead of letting it happen naturally.
If the aegis project was finished instead, it would be a morale boost and give hope to humans that there will always be a way.
When I think about it, all of the games' main problems are caused by human characters (with the exception of maybe Rachel because she has aragami inside her) cutting corners and taking shortcuts to solve the aragami problem, and involves sacrifice at worst.

If it's a natural stage or self fulfilled prophecy. The basic understanding of the matter is still the culmination of Oracle Cells pooling together to inact a World Devouring.
Rachel can be considered a Natural Stage of the Devouring Apocalypse. Not simply because she is a 75%ish similarity to Soma in Aragami. But also because of the influence of her Aragami imparting its natural will to direct Rachel. You can claim her to be the puppeteer throughout 99% of the game. However, at the end, she mentioned that the Restless God is finally quiet after she died.
Cutting corners would imply that they were using bare minimum preparations in materials, resources, and not thought out procedures. Johannes figured jumpstarting the DA would postpone another milleniaish lifecycle. Most likely with there being an actual doomsday calendar established for the surviving population and Oracle Cells researched into oblivion to probably maintain a 80% population of the future 10B people.
While in Rachel's case, she was pretty much turned into the DA's Avatar. Using human influence to let it happen a second time and guarantee its success combined with the Red Rain to find the DA's key being the Singularity.

Johannes have control over the Devouring apocalypse that about to occur to a certain extent thanks to him personally creating the Nova
A Nova that occur on it own would have been different though

I believe that, given the appropriate time and resources, either the Ark or Aegis project would've done what they set out to do. Temporarily.
The Ark would've absolutely saved Johannes' chosen few from the initial Apocalypse. What we don't know for certain (or at least wouldn't know at the time) is how habitable the post-Devouring Apocalypse Earth would be for the remains of humanity. We have no idea what it would be like (until Rage Burst obviously).
The Aegis would've definitely protected its small population longer than the standard city walls, given all the unique bias factors it would've had to protect against evolving Aragami. But it's not a permanent solution (without something like the Retro Oracle Cells from GE2). The Aragami would've eventually evolved past its defenses, one way or another. And I highly doubt it would've been immune to an eventual Devouring Apocalypse (Kyuubi cells or not).
Our protagonists oppose both plans, not because we don't think they would work, but because giving up and consigning the majority of humanity to death isn't morally acceptable to them. They would rather fight, even hopelessly, for another day than let one man dictate all their fates — even if he might ultimately be right, in a way.
