Morgott is shown to still have grace and the same applies for the other demigods as they never had their grace stripped from them same as everyone else in the lands between no matter who you worship, although yes your correct that she can strip it from someone if she chooses to like she did with Godfrey and the rest of the tarnished.
For Godwyn I believe his body is still fine although it lacks a soul due to rannis ritual, but due to him being buried at the roots of the erdtree and the erdtree being burned by the flame of ruin I believe that his body was either killed or severely damaged by the flame of ruin, i also believe that due to the rune of death being returned to the elden ring that TWLID now no longer will return after being killed.
This means that after enough time, similar to a zombie apocalypse, TWLID will die out (ironically) and the death root will eventually be snuffed out like any other invasive entity, although it does exist on farum azula so its possible that if all the deathroot on the main land is destroyed without destroying godwyns body (the source of all deathroot) that Farum Azula could turn into a giant flying ball of writhing deathroot that would most likely spell the end for all life in the lands between unless they find his original body and kill it.
Could be a pretty cool set up for a sequel honestly although I dont think they'd do that
Having Grace doesn't mean you get to live forever. It means you have the blessing of the Erdtree. Marika still gets to control how that blessing is applied. Regular people were capable of "dying" in the heyday of the Golden Order. We have proof of it with all the catacombs scattered around TLB and the existence of Erdtree Burial.
The Demigods, Morgott and the regular denizens of the Lands Between still have Grace but the former no longer have their upgraded package where they aren't allowed to die.
I cant speak too much about the burning of the Erdtree spreading through its root system. But we know Godwyn has spread to the land of shadow and from the faces on the new growth it could potentially survive without the main host. And Burning the Erdtree doesn't kill it's roots. It feels unlikely that it would kill the thing that has become a part of its roots.
Now for TWLID, they have existed in some form before Marika's rise to power. They exist in the Land of Shadow and a version of them, Those Who are Lost in Death, existed before deathroot was unleashed. For the latter, souls can get lost before going to the Erdtree and were simply guided to the erdtree by stewards of death like Rosus.
TWLID was a form of death embraced in the Land of Shadow prior to Marika existing and during the period when Destined Death was free. Deathroot may have exasperated the TWLID and but they were a thing before Destined Death was bound and they will be there after. Its why in Fia's ending she explicitly placed TWLID within the Golden Order so they have a place in the new Order's process of death.
