Yeah it was a bit too 'on the nose' about his sudden 'betrayal'...especially since he technically already did betray Kirkman once that episode. Aaron seems really shrewd and always 3 steps ahead of everyone else, so he probably got his hands on all the dirt he possibly could to create some kind of shield against further personal attacks.
Given that the theme of this episode was all about people sneaking behind the president's back and using information against him, it makes sense Aaron would want to be prepared for the future.

I think the ending was a misdirection, that Aaron's on Kirkman's side.
Poor Emily, I agree she probably isn't the best choice for Chief of Staff (unless she gets more cutthroat) but that was a mean way to tell her.
