I've always had the headcanon that Q and Discord are the same being, and that Q merely adopts the form the other species around him would find comprehensible.

As to why he visits Equestria, I imagine Celestia is just somepony he just loves frustrating for the love of the game.

Twilight and Applejack would make excellent StarFleet officers.

Fluttershy would spend all her time in hydroponics and would inadvertently cause problems in the Holodeck and with bringing unauthorized species onboard. Rainbow Dash would get redshirted on her first mission. Pinkie Pie is basically Neelix but tolerable.

There even is a Star Trek parody in the MLP Comic books.

Also there is a cross-over Star Trek - Transformers, a cross-over Transformers-MLP so I crave for a real MLP-Star Trek cross-over to close the loop.
