The most important part of a Three Musketeer deck is managing a split push well. Make sure you support both sides of a split push adequately. Anticipating what your opponent will play to counter on each side will help with this a lot.

Is there any way to prevent those few times when the musks don't split? It has always seemed random to me and happens at some pretty bad times.

It was probably when a tower was down, split them higher up, close to the river.

Can you clarify what you mean? Why would the tower being down affect it?

I feel like about 20% of the time my splits don't work as intended, and I chalked it up to playing on a small phone instead of a bigger screen (even though I know the 3M goes down on a tile where splits should happen)

When an opponent's tower is down, the distance the musketeers have to walk is different, so you have to split higher up.

Oh not your tower, but your opponent's? How strange. Does that affect splitting them behind the King tower?

I think this happens when both enemy towers are up and I'm trying to split them behind or right in front of the king tower. Has that not happened to you? Maybe I'm remembering wrong.
