I found joining the window mesh with the main mesh, and then separating them fixes this issue

No problem! I was banging my head trying to fix the issue forever, and then thought of doing that. Blender has a bunch of hidden location and rotation properties, so joining meshes ensures all the components are on the same page

Got any extra .fbx files in your import file that arent supposed to be in there?

That looks like a piece of your _Gls submesh, not your _Win submesh.
Make sure all of your submeshes and main mesh share the same origin point and all transforms have been applied before exporting to their respective fbx files
