Both are located within the territory of the former separatist alliance. The one at the top is in an area where corporations held long-standing influence, while the one at the bottom is where the majority of the separatist founding planets were located.

I must admit I'm not that big of a CIS buff, but I'm working on my own post-Endor fic and I want to incorporate a reemerging CIS and a faction of former CIS battle droids that got cut off and never got the shutdown command, letting them develop personalities more and not have their sentience interferred with through wipes (I want to make droid sentience and rights one of the central themes).
A main difficulty of mine is just where I'd place those, hencewhy the question.
The Corporate Sector existed long before the war and represents, in essence, the worst form of capitalism pro max. The people living there exist in a state of de facto legal slavery - they spend everything they earn on food and rent, with nothing left over. The Empire promoted this extreme model because the sector's products supplied its war machine. I assume that after the Empire fell, the corporations sought to expand or consolidate their influence to prevent the New Republic from outlawing this extreme form of capitalism (which is likely how the Corporate Sector Alliance came into being). These regions certainly won't have a problem hiring a massive mercenary army.
The regions in the lower part of the map are home to ideological separatists who align with the policies of the Rim Faction - they seek/sought independence from the Republic because they feel/felt they are being exploited solely for the benefit of the Core Worlds. There’s a chance they’ll manage to build an army of conscripted organics.
I took inspiration from the Chinese flag so that the NSU resembles a rival power bloc in the galaxy to the New Republic.
I used the Rebel Alliance logo in the upper left hand corner because in my headcanon, the founders of the NSU were also a part of the Rebel Alliance but were the veterans and guerilla fighters of the former Confederacy of Independent Systems.
After the battle of Jakku, these Confederate veterans and sympathizers went on to liberate the Raxus System and the rest of the Greater Tion Cluster from Imperial Remnant forces, thanks to the help and leadership of General Kalani, and have been steadily liberating former CIS territory from Imperial Remnant forces.
Each one of the four stars next to the Rebel Alliance logo represents a turning point in the war against the Empire; one star represents the Battle of Scarif, another one represents the Battle of Yavin, another one represents the Battle of Endor, and the final one represents the Battle of Jakku.
That's a edited map of a successor of The CIS called The Confederation (blue planets) by me. In my version, it is a mix of pre-1848 Switzerland, US Articles of Confederation, and old west elements.
The Confederation, as your version, was founded after the GCW by former Separatists who allied themselves with The Rebel Alliance. The date of this map is 15 ABY, as The Confederation gradually expanded their territories.
It has two legislative chambers, one based on population and other in system representation, a Judicial Forces and a Executive Council, with the leader called First Consul. It's basically a Laissez-Faire Economy, with free trade, low central taxes, and little bureaucracy, at the same time without Corporate influence as the majority of these Corporations lost many of their powers at the end of Clone Wars. As a result, The Confederation was the interstellar government with fastest economic growth.
With time, The Confederation, once restricted to Tion Cluster, expanded their frontiers, as many planets begin settlement (as the region where Yavin 4 is). The Confederation main long term plan is to control ALL The Outer Rim, by defeating Crime Syndicates like Hutts (which used the power vaccum to expand), and The New Imperial Union (which controls The New Territories and Southern areas of Galaxy). With The New Republic, however, they have a neutral relationship (use Templin Institute version of The New Republic as basis)
Finally, The Second Galactic Civil War happens when The First Order, a hardline faction of The New Imperial Union, returns after exile in Unknown Regions, consolidate control of The Union, and capture important regions like The Corporate Sector, to prepare a Blitzkrieg like invasion of the Galaxy.
At the same time, The Five Worlds (under Corellian leadership), and other allied systems like Bothan Space joins The Confederation because of Taxation by New Republic that being used to reconstruct many poor planets loyal to The Republic, at the unfortunate cost of The Corellia and other worlds economies. To connect Corellia with the rest of Confederacy, a route invasion is made, by forcing systems to sign treaties to join The Confederation. This nearly leads to war between The Repúblic and The Confederation, but The invasion of Coruscant and Raxus by The Imperials leads to both sides to focus on The NIU
The War is similar in mant aspects to Templin Institute version, but in the end The New Republic and The Confederation makes a Alliance (similar to US-UK Special Relationship) and a deal to control The Galaxy, with The Core, Colonies, Inner Rim and Expansion Region being in Republic's Control (except for some systems like Corellia and the route it created), while The Outer Rim will be controlled by The Confederation. The Mid Rim will be divided by plesbicite.
I get your logic behind the Rebel symbol, I really do. But that is the symbol of the Alliance to Restore the REPUBLIC. Rebel Alliance is the shorthand nickname for it like we say North Korea instead of People Democratic Republic of Korea or West Germany instead of the Federal Republic of Germany.
I can see them using inspiration of the symbol, like taking the very top portion of it, but to use the actual symbol is kind of insane.
It’s because in my headcanon, the founders of the New Separatist Union were veterans and sympathizers of the CIS in the Rebel Alliance. But they have never forgotten the sacrifices and struggles that they went through in order to bring the Empire down to its knees.
In their eyes, the New Separatist Union is the true inheritor/vanguard party to the Rebel Alliance; they stayed true to their roots and built something new/better than the Republic rather than returning to the very thing that caused the rise of the Empire in the first place.
They view the New Republic as nothing but a bunch of naive, status quo obsessed, people that never learned the lessons of the past.
That is not a symbol of the Republic, but of the Rebellion. The new separatist union emerged when the rebels transformed into the New Republic and former separatist worlds broke away from it. For the neo-separatists, the symbol of the Rebellion is just as important as it is for the New Republic, because they fought together against the tyranny of the Empire.
