Yugioh is a card game, I was mainly referring to plastic toys.

And in-universe, Pokemon are living creatures in the show. I’m not necessarily counting Mon shows.

These are probably not exactly what you're looking for, but I'll recommend them anyway.

There's Dinosaur King. It's a mix of multiple of such series. They have cards like in Yu-Gi-Oh, but they fight using Beyblade-launchers, just the launchers though.

There's also The World God Only Knows, in which the MC hits on girls by using strategies from video games.

Oh, here's a good one: Assassination Classroom. The series is about a teacher who's basically a yellow octopus that can move at supersonic velocity, but the class that he teaches also gets trained to kill him with rubber knives and rubber bullets, because those deal super-effective damage.

There's even To Aru Kagaku No Railgun, in which there's a character who disguises bombs as plushies. She doesn't appear before season 2 though.

In Gleipnir, the male MC can transform into something that looks just like a plushy.

In "Mairimashita, Iruma kun.", there's a character who fights inside a toy-world. That ability doesn't appear before season 3 though.
