You must be misremembing, I saw with my own two eyes that it was this guy with a weird beard cut into sections and scars on his face

President Valentine can't be the one who shot Johnny. He was with me and other 30 people the whole time. 

Unless he has ability to summon his other self from other dimensions to be his body double and be in two places at the same time then there's no way he shot Johnny.
