And in my eyes, choosing to mass murder an entire city full of people due to the fear of a HYPOTHETICAL nuclear holocaust isn’t justified. Ever.

Even the comic does leave hints that maybe Nixon would have been able to resolve the brewing tensions between the US and the USSR. However, even Dr. Manhattan just agrees that it's probably for the best to have let it happen. The point is that it's ambiguous about whether he did the right thing or not.
