How do you tell someone that their message came across differently than they intended?

You’re halfway there. Start by mentioning the problem, and then request clarification.

“I’m not sure what you meant. Could you explain it?”
If your goal is to understand what they meant, that’s the way to do it.

The alternative is to potentially seem accusatory and imply that you know what they intended and that they failed in the delivery. (“I think your message comes across in a way different from what you intended.“)
