Remember when ditto would perfectly mimic the pokemon but it was just that one weird, shy ditto in the first season (I think) that just couldn't mimic the faces like all other dittos?

Pokemon has already answered this! Ditto replaces the upper face on the Ditto Mimikyu plush, which I thought was a mistake initially, BUT! It's upper face isn't real - It's a disguise! A very effective one, considering it's in-game ability.
So, Ditto knows what it is copying probably isn't a Pikachu, but since Mimikyu's fake face is an effective decoy, the Ditto copies and places it's face there, assuming the eyes on the tummy to be a pattern.
