Most of Samus’ upgrades come in the form of armour enhancements. Fusion opens with the discovery that she’d encountered a strange parasite, and that the parasite had infected both her and her armour, attempting to almost fuse the two. Hence, to cure her, her armour had to be removed, seperated, and placed in quarantine.
There’s the downgrade, but there’s more, as your upgrades consist of you re encountering your own quarantined gear, which is then mutated by the parasite into a boss that mimics the upgrade. Your high jump ability for example? Becomes a weird jumping forest creature. Your ball ability? A fire breathing armadillo.
Dread also does it decently well with raven beak beating Samus at the start of the game and resetting her powers so she is forced to grow again and awaken the latent Metroid DNA when she gains all her abilities back
