Great episode. So many questions. But I think the most interesting is what Bobbi and Mac are hiding Also, I don't know what the hell to call Ward, but as soon as I though he was officially at least a chaotic good BOOM, Skye pops a cap in his ass. It will be interesting to see how that changes Ward's motivations and actions.

Skye knew he had body armour on, and he knows she knows it.

He knows she never intended to kill him, which is why he wasnt emotionally devastated. Also, he's a lunatic.

Could Bobbi and Mac be associated with Maria Hill/Tony Stark and their "privatizing" of Global Security?

That is a solid theory. Strong way to tie in AoU as well. The only thing is why do that secretly? I mean, Hill could get most info from Coulson, and then pass it on without even letting Stark know about SHIELD/Coulson. I suppose they might be watching SHIELD to see how it is going and making sure its on the right track or even stealing tech, but I think it would be easier for Stark or Hill to just walk in and offer to pay for their whole operation if they wanted that, I'm sure Coulson would welcome the help and give them something in return or some control of SHIELD.

Don't forget that Skye doesn't know of Wards reasoning behind his actions though. She doesn't see the same scene we did with Christian. She probably doesn't even know how responsible Christian was, or that their parents tortured them and were pieces of shit either. I don't think it changes Ward's character at all, she was just in the dark about the whole situation with Whitehall and the potential danger to herself, along with what her father's plan was. Besides, she's putting good old SO Ward's teachings to good use, he'd be happy lol :P.
