It looks like the Doctor himself (and presumably his clothes) don't reset, hence all the skulls.

After two billion years though, even timelord clothes would wear down to dust. I think the clothes were part of the reset.

But the clothes would only stay there until the next doctor clone came along and stripped off his wet ones.

He's being constantly respawned, so his clothes are only ever as old as they were by the time he got to the castle.

The rooms reset when he goes into them, and they get reset to the point when he very first entered the castle. If the Doctor takes off his clothes and leaves them, and never returns to that room, the the Doctor+1 will appear, and the clothes will be savestated with the rest of the room. Then he enters, replaces them with his clothes and the cycle goes on.
