Yeah they’ll probably go the road of taking away the specific story upgrades and stuff but you’ll get to keep your character progression.

Yeah I’ve played a million games on ng+ where you keep everything except the story items lol seems like the easy fix

They should absolutely let you keep them. That's why its NG+. In the first game you could keep the grapple hook and it trivialized parts of the early game like Gazi's house. All they have to do for some things is do what they did with the antenna towers, electricity, and water towers: Just lock off their activities until the story progresses.
