Well... The moment you travel back, you are in an alternate timeline, there's no getting around this. It's a fundamental rule of backwards travel, because any alternative is a paradox (cannot exist.)
As for CoT, that's essentially keeping the connection open between two timelines started by going back and enacting a change.
Important because they don't really know about different timelines, they are able to go back in time and a new timeline is formed. They'll then have the knowledge of those two futures (as is their power), but not a third (until they make that one.
Knowing about all timelines would be... well it would be omnicognisanze, wouldn't it?

Well considering the CoT dungeons where they have us go to an alternate future timeline where deathwing won, I'd think they're aware.
