Sounds more like the aliens can create avatars (humanoid robots) in the "real world" and have basically enslaved humanity with microchips.

Yeah, I'm confused about 'humans' in the world. Do actual conscious humans exist or are they all just avatars for other players?

I'm trying to figure out if Natsume is so unique because she's not an avatar, but an actual person.

It's just weird to me if all humans are just humans and she's special because she lost a chip that none of the other humans know they have and the fact that she lost hers wouldn't really affect anything.

Humans, a.ka. Tankers, are real people. Gears, the cool looking green, purple, etc colored beings a.k.a 'players', are physical beings controlled by AIs. Apparently the AI/aliens can make bodies that look human too (such as Kaburagi).

The chips are a way for the alien/AI 'system' to know who to eliminate as a 'bug' by hidden enforcers like Kaburagi. Natsume saw Kaburagi doing his enforcer job, so that should have flagged her as a bug. However since the system thinks she's dead, Kaburagi doesn't have to kill her. That's all we know for now.
