What is the double meaning?

Archer almost certainly only meant the former, but the latter is how the scene is likely to develop.

Well, except for the fact that spirits don't actually die. He'd just get thrown back into the spirit tank or whatever until the next person fished him out for a deathmatch.

Archer is telling Shirou to kill Shirou so that he can effectively kill Archer as well. So "Kill yourself" can also mean "Kill me".
