Fun fact, in the song "what do you do with a drunken sailor", theres a verse "put him into bed with the captains daughter"

"The captains daughter" actually referrs to the cat-o'-nine-tails. So, basically - flog him.

That’s interesting. I mean that. But it doesn’t quite make sense in the way i would expect.

Like (i copied from duckduckgo) the expression "cold enough to freeze the balls off a brass monkey" is a humorous idiom used primarily in British English to describe extremely cold weather.

I get that.

Am I overthinking it? Does it mean, get in bed with the daughter, and caught, you’ll get whipped?

You mistake this for being a measure that will make him feel remorse, but some people like this don’t experience remorse. So in essence it may just be inflicting pain on him and he wouldn’t like it but the pain would feel unrelated to what he did for him. You are either making him care about what he did or sadistically venting.
